Fill-A-Train is a weird case. It works online, so in theory I should be able to download the files and run it offline just as easily. However, I grabbed every file that looked important, and it just stops at the title screen. I need to think more about this.

Veggie Football is another weird case. It will not work online. I have it partially working now offline, but there is no sound. I have several sound files here, though I don't know if it is all of them. The problem is with a file labeled "config.xml". It appears that the people who ran VeggieTales.com made some mistakes when coding this file. It may have worked well enough to run the game on their website, but it upset the Internet Archive. As far as I can tell, they were not able to archive the file past the first line. As long as any config.xml file is present, the game can be run via preload.swf and will swap out the .swf files as needed. However, config.xml is also responsible for loading external sound files. As far as I can tell, the only way to fix the sound would be to either find a complete version of the original config.xml from the Internet Archive, or to work out which XML tags that preload.swf is looking for and essentially rewrite config.xml from scratch. I don't know how to do the second one, but I bet someone like TOMYSSHADOW could figure it out. He/she seems to be the LMW expert on flash games.
